So if Yamaha were wiping the floor with Honda, how come MM won the title and Honda the constructors?

Do you not remember how badly Honda and Marquez struggled with acceleration?
Honda and Marquez won because Marquez has an insane amount of talent and neither stop trying to win at any stage.

Agreed, that's one of the reasons for so many crashes, Marc had to make up ground by pushing the limits on the brakes all the time. The Honda was woeful (compared to its competitors), on the acceleration.

It was actually better than the Ducati at Austria last year...

The Yamaha's acceleration is woeful.

So now its changed, Yamaha didn't wipe the floor with Honda, in fact Honda with a crap bike wiped the floor with Yamaha, which now begs the question, why are Yamaha so useless this year, with similar problems?

Austria was after the winter break. Up until the winter break Honda was being smashed by everybody on acceleration.
